If you used the kyb gr2's, then you used 'toyota' struts. The gr2's are OEM; the knocking is more likely coming from your strut mounts or sway bar bushings. I would check those out before dropping any...

If not done correctly, you can actually trap moisture in between the undercoating and the chassis, causing even more rust.
