From the picture, that is 2nd gen engine.
Both ports are behind the TB.
You also have another empty port behind the intake manifold.
It is right down the second letter "T" in the word "toyoTa"

If you are talking about 2 small ports on the top of the TB, those you can just plug them.
The one that points to the front of the car is for EGR valve. I removed the EGR, so I plug it.

Since you are posting in the FI section, I'm guessing you are asking for the 3SGTE vac diagram. I only have the USDM version. The only difference is that JDM engine doen't have EGR stuff.

T-bolt clamps will hold them for sure in most cases.
For higher boost application, use t-bolt clamps and get some bead weld on the ends of the piping or flare them.
