If it does it when you haven't used the car for a while, and it's cold. It could just be piston slap. Nothing really bad about that. Some factory cars (Subaru's) do it even when warm.

He means 'Chassis', as in the metal shell of your car. It is a return path for current to your battery.
So just connect it to any metal bolt etc nearby.

I don't think I have a factory alarm, and it's definitely OEM wiring. I thought it could be an amp but I only have the 4 speaker system, and everything appears to be run directly from the headunit.
