I have a auto transmission on my 95 celica and i wanted to change it to manual and i was wondering if it will have a long term effect on the car.

Yes, it will have a long term effect on the car..
Your car will be stickshift.
I have done it, what do you want to know, there's a lot and I don't know everything.

replace the ECU with a manual trans one

The ECU doesn't matter to be honest with you. I have an auto ECU. You can swap it if you want but make sure you get the same year. I don't know why you would though. Perfectionist i suppose. If you don't, the O/D light will blink all the time. Easy solution is to yank the bulb, which I have done.

You have an OBDI, on any OBDII car, that is, '96 and newer, the check engine light will go on and throw a code. You can get around this by installing a resistor box that poses as the tranny solonoids into the wiring harness. Which I can build for anyone who wants one.
But since you have a '95, you've got nothing to worry about.
