I have a Clifford Alarm, Cyber 3.

So what happened was my key fob ran out of batteries so i went to get a replacement. After putting it in the car was unresponsive to the remote (I made sure the battery was put in the right way). I was able to drive but was unable to remote lock/unlock or activate my alarm. So i figured..try taking out the wires to the alarms computer. Put them back in, the alarm goes off...remote continues to be of no use...so i try taking out the negative terminal of my car battery figuring it would reset my alarm system and i'd be good to go...just my luck..it activated my immobilizer and now i can't even start the car. Every time i open the door, the alarm goes off for about a cycle.

Went through the "User selectable features" on pg. 13....no luck

Anyone here can help me with this? My car is a sitting duck in a not so great neighborhood =(
(on the brighter side, at least if someone tries to steal it, they will have no luck haha)

you have to add the remote to your car alarm and erase all remotes from your car alarm.

One of the great features of DEI alarms are when you remove the battery terminal from your alarm, you automatically set the car into "armed" state.

look at page 13/14 of the manual you linked.

I tried those steps on page 13/14 and still nothing happened....ignition in on position...flick valet switch back and forth and hear 9 chirps....wait for a bit and heard a few chirps...LED turned off...ignition to off position...take out key...put in..try to start car....and all i hear is silent....the ignition doesn't even crank....and the remote is still unable to lock/unlock the car.....arg

I'm guessing perhaps you made the thing think you were stealing the car and now its only undo-able by a dealer/installer for that specific brand.

yaa..that's what it seems like i did...well today my dad's friend pulled out the car alarm...so my car is running again..just gotta drive it to a shop to see if they can figure out how to fix the alarm...or i'll just get a new one
