According to that, the main difference is the big-end width. I don't know how that affects compatibility but the BE Bore is the same, wrist pin diamete is the same, and the length is a little longer, at 0.155" longer.
The rod:stroke ratio remains suitable, according to the same website which says that "when custom stroking an engine, rod:stroke ratio should remain between 1.5 and 2.0"
Stock 5S-FE Rod:Stroke Ratio = 1.5
5S-FE Stroke with 2JZ Rods Rod:Stroke Ratio = 1.54
